When the glossary function is turned on the words become black and underlined, however black does not go with my colour theme - is there a way of glossary terms just being underlined and not changing colour?

Hi
what do you mean by your colour theme? If you're using a custom theme or custom css then you'll need to add styles to that theme/css to style the glossary how you wish.
