Thank you for the file:
1. I noticed that the structure is incorrect. It starts with a folder (with the same name as the zip file itself. It should not. It should start with the content directly. So, you probably had this somewhere on your disk and zipped it again?
2. I did a test and unzipped your file, got rid of the folder, and I still got very similar errors as you, so I investigated that.

It turns out that the Xerte zip file, created by Xerte itself does not contain entries for folders. And if you use some other zip programe somethimes they do (I used 7zip, and ther were entries for the folder). The Xerte code could not cope with that (not in 3.13., but also not in 3.13.) So this has nothing to do with version 3.13.
I did make the code more robust, and now Xerte is able to handle more zip packages than before.
The update will be available tomorrow on the website. Download the xertetoolkits_update_3.13.zip package and unzip that over your installation and you are good to go!
